It may rain for a few hours per day in Pokhara but otherwise, you can still do lots of activities.
It is true that due to the clouds it is not possible to get a clear view of the mountains but if it is the only time that you can visit Nepal, you should still visit Pokhara.
It is also worth to keep in mind that road and air travel can be affected during monsoon. Flights may be delayed and road travel can be affected due to landslides.
If you plan to take the bus to Pokhara, it is better to take the day bus during monsoon. There can be landslides on the roads and it is a little bit safer during the day.
